The new files don't have to be in the same directory. In fact, they are not even required to have names distinct from those files that are already in the project.

Right click on a page thumbnail -> Insert after ... -> Select multiple files.

I can only suggest you to make sure you are running the latest version, which you will find at the top of this page . As for 96 DPI...

You run batch processing by clicking the "Play" button. If there were two pages on the photo, you still need to run it.
